Quan Chi fears Scorpion, and let's remember that Quan Chi escaped from hell, Scorpion is fast, strong as hell (no pun intended), and can teleport in a whim, Ganondorf was defeated by a kid with a magic sword who barely knew how to use it, I don't see the might in that....

Ganondorf did enslave an entire world several times over though, and knows how to trick people into doing his dirty deeds (i.e. ocarina of Time).

Although all points about Scorpion are true too....ARGH! This is tough. But I supposse that during an actual one on one fight, Scorpion would probably be the victor.

Yeah Scorpion just needs the Master Sword to defeat Ganondorf.....Good luck to him getting his hands on it.

He'd also need to take the Triforce of Power away from him (like in Wind Waker) to actually kill him. Otherwise, there'd be endless battles. The only other way is to seal him away, and we all know what happens then...

Both Scorpion, and Ganondorf are pretty much immortal. Except one is already dead, and the other is still alive.
